Urk. PDF really sucks as a reference document: hard to convert to other formats, not browsable from within Emacs, etc.
Could you do HTML or plain text as well, or even better: TeX/LaTeX (or even Docbook) instead?
As far as formats go, they also have the advantage that you can meaningfully manage them with CVS.
The latter trio also allow you to generate both PDF, PS, HTML, and whatnot on demand, which is a Good Thing.
