I think you want :comp set to t in the time signature:
TIMESIG :OFF 0 :TIME (6 8) :COMP t
Then it should give you the dotted notes (fomus also interprets 1 beat = dotted quarter like it should). I'll make this the default behavior for any time signature divisible by three (like anyone would expect :) )
In the output (after I changed it to comp = t) I saw a funny beam or two (I keep running into this issue)--another small bug to fix.
